They're bad friends because they used to be arch-enemies of each other. Think of it like the relationship between the US and Russia today. On the surface it's like "yeah we've put the past behind us, let's be friends" but behind that there's still lots of underhanded sneaky tactics.

Hence Marisa/Reimu still could get into a full-on fight with each other as late as IN. They're friends in the sense they mostly made a truce to not fight each other and both benefit from solving "incidents", not because they actually like each other all that much.
