TE is quick and easy to make, and can test the waters.
A full ML/A anime would need to be 3-4 cours or so, and would need a damn large budget to do it any justice, and I don't think Kouki and age are all that willing to give their flagship title terrible treatment otherwise.
If the TE anime does well, it could pave the way for it.

Muv-Luv:Total Eclipse anime is wildly popular, mainly because mecha fightan BETA action.
Then Muv-Luv Extra airs and ratings plummet because it's nothing like TE, being a school life parady with absolutely no connection whatsoever.
Then Muv-Luv Unlimited airs and some viewers return, but it will never get the same number as TE because half of the people won't give it the time of day after Extra.
Bad ratings translates to bad investment which equals no Alternative.

I'll assume by "dump Takeru in the Alternative universe" you mean Unlimited (otherwise you're retarded). A Meiya OVA really isn't necessary if they use her Unlimited ending, like in the manga.
That's a pretty good idea, but you'll likely lose the majority of the people who watched TE for the action.
