Is extra, unlimited and alternative just 3 different routes in one game, or 3 seperate games?

Nope.
Everyone's characterization is 95% the same, aside from Meiya, who's the same with "Rich People are Silly" removed. The atmosphere is 90% the same.
And honestly, Unlimited's plot it about as arc centric as Extra's is, and the tedious bits in Extra (e.g. Ayamine and Glasses bitch arc) are forced down your throat again in Unlimited, usually more drawn out.
