Sea of Estray is basically a lot of magi getting together for drinking bouts and shit while doing their magic crap on their own and taking pupils instead of having to deal with any organized education. So basically they're what Europeans in general would have been if some of them were magicians.

The Sea of Estray, together with the Atlas Institute, is an organization called the original form of the Magic Association.
Among the founders of the Magic Association, there had been many heretical magi who were exiled from the Sea of Estray and the Atlas Institute and had no place left to go. The base of the Sea of Estray is in Northern Europe. This base, with the nickname of the Moving Stone Coffin, is itself a moving mountain range. Normally it is wandering at sea as its name suggests, but sometimes it comes up on dry land. It seems they research mainly body alteration, but the specifics are unknown.

Naruto had two chances at good world-building (the betrayal at the end of the chuunin exams and the hokage summit), but both times it was wasted in favor of a generic good vs. evil plot. The only 'worldbuilding' present in Naruto is that different countries have different types of ninja's and some are infamous for being ruthless. That is all there is to worldbuilding in Naruto.

If you're going to talk about decent worldbuilding in shonen manga, pick Bleach instead. Soul Society and its inner working is described in good detail over time. Hueco Mondo is also a rather interesting place.
