Doesn't the Konpaku family have some time-altering powers?
They say that if you go back in time, and kill your ancestor, you will create a time paradox, erasing yourself from existence. This is called "the grandfather paradox".

But what about the grandmother paradox? If you go back in time, and impregnate your female ancestor with your own seed? Wouldn't that, instead of erasing your existence, enhance the "you" that's about to be born to superhuman levels?
Youki already did this once (with his grandmother, Yuyuko). Youmu is his first, improved incarnation. That explains his disappearance, and the striking resemblance between the two.
The process enchanted his self. He was reborn into the superior female form, much like most of /jp/ would prefer.
As soon as Youki (now Youmu) figures out how to impregnate Yuyuko again, he will be born into an even more powerful body. The only thing that's stopping him right now is the disability of his new female body to produce semen, and impregnate his ancestor again...
