It may just come down to taste. I found SA's OST to be excellent, though again, I felt that MoF's was better, mostly due to stand out tracks like Autumnal Waterfall, Grave of Being, and Faith is for the Transient People.

Then again, I'm also very much the opposite of /jp/'s opinions, as I think that Catastrophe in Bhava-Agra and Bhava-Agra as Seen Through a Child's Mind combine to be the best boss theme in the series, and think that Nuclear Fusion is the best final boss theme of all the main games- though this might just be from the fact that Utsuho's my favorite boss fight.

I'm not hardcore enough to listen to every song of Touhou all day, but I do have some favourites.
Overall, I prefer MoF than the rest, mainly because I love autumn and The Gensokyo the Gods Loved + Youkai Mountain is very good. Native Faith has a nice touch too. But the game that impressed me the most was IN, with its Lunatic Princess. History of the Moon is one of the best songs ZUN ever made (opinion). Reach for the Moon is repeative, but he managed to make it not boring. Broken Moon is nice (the remixes of it are all freaking brilliant, especially with calm/sad tone). Border of Life is always in my top 10. SA's 3rd Eye is fucking epic when mixed with tango. And Chinese Tea is nice.
However! I admit UFO didn't impress me at all. Maybe Murasa's theme, but that's it.

I thought the second half of UFO was great. Stage and boss themes for Stage 4 and 5 were excellent (although I will admit that it took some time for the Stage 5 themes to grow on me). Fires of Hokkai wasn't brilliant but Emotional Skyscraper was amazing and is my third favourite end boss theme are Septette for the Dead Princess and Nuclear Fusion.
