I haven't been following Madoka too well, but it was my impression that they just made a few references in order to seem deep, but didn't actually have any significant similarities, except that both have evil guys who can grant wishes. I mean, Faust is about a guy who tries to never stop making wishes, while Madoka is about a girl who refuses to make any wish at all. Anyone who claims there are a similarity are just hipsters who want to feel smart for watching a show that takes inspiration from old literature.
