It doesn't work that way. She eats history by hiding it and putting an alter-ego reality in its place. Like a parallel universe that covers this one. The village still exists, but the parallel entity takes its place and covers up the real one, so it seams as if it doesn't exist even if you go there to visit it.
Of course, there's a border between reality and fantasy, so of course Yukari saw through the illusion. That's why she pointed it out. "You know, I could see see the village". It's only natural Reimu didn't see it but Yukari did.
What Keine's ability does isn't really changing history. In a way it is, but her real ability is "setting a reality in which X events did not happen". In Hakutaku form, "Where X events (did and/or) did not happen."
