Depends on which character is the final boss in any certain game. I pick Yukari, though, just because she's the 'just as planned' character of the series.

#1 Yukari. Her shit is unbelievably rediculous
#2 Flandre. She flips her lid and the world goes boom, simple as that
#3? Kanako. She's a god and is pretty silly powerful
#4? Tenshi. Her sword exploits any weakness
#5? The Four Deva's combined. Each has been shown to be incredibly powerful individually, they'd probably get stronger as the team that they were known to be.

Then again a lot of touhou is subject to 'lol hardcounters' and stuff, Yukari and Flandre would probably still end up way at the top if not for some goofy plothax... (like meiling turning out to be some dragon who decided to come chill in gensokyo for a few thousand years, or keine going 'lol history eater').
