Four-way tie. Walking the Streets of a Former Hell, The Gensokyo the Gods Loved, Old World, and Dollmaker of Bucuresti.
I don't know what coincidence put all four on their respective game's stage 3, but they're all incredible.

Boss theme?
Hands-down, Reach for the Moon, Immortal Smoke.

my favorite stage music would have to be "The Gensokyo the Gods Loved", I learned to love it after many pacifist runs of my waifu's stage

I can't bring myself to shoot her, whenever she appears on screen I just hold down shift and dodge everything she throws at me without fighting back once

I like Lullaby of Deserted Hell a lot, since it reminds me a lot of Scarborough Fair.

As for boss theme, I have to say I like U.N. Owen was Her, even if this song has lots of less-than-desirable fans, that doesn't change the fact that I like it.
