The shrine itself is the Hakurei deity's yorishiro, hence why its proper reconstruction was so important in SWR.

When you piss it off, the entire building rips itself from its foundations and beats the shit out of you. Alternatively, it becomes a little girl wearing a small shrine gate as a hat and plays danmaku with you.

"Goddess" is a pretty poorly defined word in Touhou. Basically anything that attains divinity through faith and worship can be called a god or a goddess, but they're still different from each other. Some gods enshrined are divine spirits rather than kami, and are deified spirits of the dead rather than one of the myriad gods.

For all we know, Shinki could just be a genderless angel who attained power. You know, just like a certain someone she's based on.
