The way I look at it is that they're both fairly unique existences, there aren't many others who could relate to them clearly.
The two of them feuding is also one of the last things that either has of them left from their earlier more formative years (especially for Mokou.)
When the whole world around you has changed except for one thing, you'd cling to it too, especially if it is a lot like you. But despite that feuding they do share that bond of relation and understanding.

My interpretation of how post-IN played out is that Mokou's willingness to help lost humans is a sign of Mokou seeings to regain her 'lost' humanity, something she sympathies with Keine and her hakutaku side. Kaguya is disciplined by Reimu (who doesn't want her stirring up trouble) and Yukari (because of her grudge against Lunarians), and keeps her feud with Mokou as mild as possible, turning to the usagi for sanity-granting entertainment. With Keine muscling her way into Mokou's life, Mokou relents and allows her to do as she pleases, giving Mokou her first real friend in hundreds of years. The end result of all this is the Eientei crowd being mostly withdrawn from Gensokyo and keeping under the Lunarian radar, while Keine helps Mokou to overcome her fear of hurting/losing those around her.
