There's no magical divide between TH05 and TH06. PC-98 was a common household gaming machine in Japan; it's like a game series starting on SNES but then later producing for PS2 then eventually xbox 360. Developers just publish for what they feel like.

It's been steadily growing all along. Windows, as an operating system, did indeed give ZUN more reach for his work, but that doesn't mean anything story-wise. Also, more importantly than the Windows shift ZUN also started working together with other people; IOSYS, Tasogare Frontier, Aki Eda, and so on. All of these side works brought in a large number of fans, because the series went from being a small niche to something just about anyone could enjoy.

There may not be a divide between them to ZUN, but when 90% of the content creators ignore PC-98, it's hard to ignore. EoSD though has by far the most fanworks, so it isn't just that each game gets more than the last, EoSD is just where the series begins to secondaries.

Perfect Cherry Blossom is where the series began for secondaries; that's when it started branching out into things besides simple danmaku.

Up to that point, EoSD included, it was just a simple niche series with its own following. Most of us probably remember that singing Alice video; right around then is when Touhou broke out of its old shell and started reaching around the world. Then there's also the fact that PC-98 is practicly unheard of outside of Japan, which would also explain why the Windows games had a broader audience.
