An independent producer will follow 2 rules:
1: do what feels good
2: do what makes money

ZUN would never reuse a story, but that isn't the same as reusing characters. Think like how so many stage 5 bosses end up being playable. Between that, PC-98 era Mima, Alice, and both phantasmagoria games, I'd say ZUN is quite fond of giving new life to popular characters.
