There's some conflict in the industry over the exact reasons.
Apparently originally characters were given unusual hair colours for easier identification, back in the days when manga was even more stylised and bound by artistic conventions than today, and it was pretty much common understanding that the characters - were they real - would actually have black or brown hair. For example, Takeuchi Naoko made a point that... that little pink annoying thing I can never remember the name of, actually had pink hair.
Nowadays they pretty much just throw in every hair colour they can find.

It's an interesting example of a cargo cult there, possibly the oldest in the world.
The Kusanagi probably ranks in the top five worldwide when it comes to relics with the most extreme mystical attributes associated with them. When in reality what we're looking at here is probably some lowly Chinese soldier who - with or without assistance - lost his footman's sword in Japan.
