Rokkenjima is inhabited by the remnants of Unit 731's secret work into making a seagull/human hybrid that could fly to America and deliver bombs, as counter to America's bat bomb plan. Those misshapen monsters are sentient and plot revenge for the cruelty inflicted upon them, but find the human occupation of the island troublesome, so they want to kill off everyone and stage it as murder. Since they're flying, they aren't on the island sensu stricto.

Since they're engineered to essentially be live balloon bombs, the seagull mutants can blow themselves up when needed. Beatrice is one such seagull hybrid Kinzo shot down during one of his hunts (hence her trapping - Kinzo was also said to be fond of hunting, so it fits perfectly) and fell in love with. That also explains why the Beatrice Rosa met is naive, she's a mutant seagull person who has no idea about technology and such.

Kinzo has impregnated Seagulltrice and sees her offspring as the new "Beatrice". Since seagull/human hybrids grow faster than humans (believe me, I'm a researcher on freakish hybrids) this is completely plausible.

The murders of the first Twilight were caused by the secret of Kinzo's early death being revealed, causing chaos. Shannon, who found the Family Seal in the garden, plotted to free herself and Kanon by setting up the Epitaph game, but ended-up in the crossfire of the fire twilight. She wasn't killed, just really wounded; sounds from the fight attracted Nanjo, Hideyoshi, and Genji who decided to cover up the tragedy as the Epitaph since they really didn't know who killed who. A half-dead Shannon first learns that Kinzo is long dead when Nanjo admits it to Hideyoshi during their moving of the corpses.

Shannon escapes the storehouse and re-enters the mansion through the furnace room, where she finds the body of her former employer. She burns it as if on a pyre, nly realizing later that it would attract others. When Kanon enters the room, it's actually the furnace grate he hears and he gets wounded by a trap Krauss had set up to keep the corpse a secret.

Shannon catches back up with Nanjo when he's attending to Kanon, but while Jessica is out of the room, and learns about Kinzo's death and why it was covered-up. Kanon dies because Nanjo is a terrible doctor. Shannon then decides to go and retrieve the Family Seal, writes and plants new "Beatrice letters" for Maria. She encounters Genji and Nanjo in the parlor and forces them to fess up there; they kill themselves. Kumasawa does likewise, in shame.

Finally, Shannon confronts Natsuhi about the cover-up and kills her.

Eva and Hideyoshi were killed by Maria, who became far too excited for her own good when she saw the Epitaph in play.

Kinzo's gold is actually from Imperial Russia.

The mass murders were carried out by a crack team of Soviet Spetznaz commandos, sent by Moscow to retrieve their rightful property, who arrived on the island one by one. The first guy is the 17th person that fills the gap left behind by Shkanon. Once he kills someone, another Spetznaz operative lands on the island.

Gohda's their inside man who informs them of the epitaph and has them carry it out to make it look like a crazy cult mass murdering and not a political massacre. His real name is Sergei Koroskov. He is killed during the operation because the Kremlin feared that his disappearance might paint him as the prime suspect, and lead investigators to the Soviet Union.

I admit, this part is mostly made up. On the other hand, if Kinzo was as serious as he seemed, if he was unable to declare a worthy heir before dying, he might have seen this as the most suitable means of returning to Beatrice what was rightfully hers.
