I happen to have money right now and would like to buy some things related to games I enjoyed (like figs, artbooks or even the VNs themselves), but I just noticed I'm not really sure about the place I should be looking in. I already know about paletweb and erogeshop, as well as other obvious sites like amazon.co.jp, am I missing something?

YesAsia is the only other one I can think of. You pretty much listed all the good ones. I think Tora no Ana sells some too, not sure and I'm not going to check right now but you could look there too.

Amiami is a good resource for mainstream stuff; for doujin stuff toranoana or melonbooks is good (you'll have to use a mail forwarding service like japantoy.biz for these though since they don't ship directly).

Agreed, amiami is more or less the best place to go for figs. Though if you're looking for harder to find stuff check out Mandarake.
