They usually get paired because of the Extra of EoSD, i.e., Remilia keeps leaving the mansion and goes to the Hakurei Shrine to hang-out with Reimu. That's the reason given in Reimu's scenario.

And Flandre gets paired with Marisa because Flan is the only conversation Marisa actually has that doesn't include innuendo and she even seems to show a little sympathy to the younger sister (whereas Reimu just yells at her).

Uh, refresh my memory. What part of that dialogue was sympathetic? Marisa was just as eager to leave as Reimu, and Marisa even tried to shrug Flan's interests onto Reimu at the end.

Reimu wasn't so much as yelling at her, as she was telling her to keep her sister away from her shrine, and stay away from it as well.

Well, if anything, my wording was too harsh. Reimu didn't yell until the last line, after she got over the fun of beating Flan at danmaku, her dialogue had negative connotations. At a few points ("bad shape," "your kind," "Good girls [do something; talking-down based on the context]," "bad girl") sound demeaning too.

Marisa might have not offered good words to Flan but she didn't actually put her down. Even after she said she was leaving, Marisa stayed around more often to word-play with her about the rhyme. The end of the conversation would also have Marisa introduce Flan to Reimu. Even if the miko wouldn't stand for it (though she said she'd visit in the other dialogue ...), Marisa's made unintentional friends with even less dialogue and interaction: in Mystic Square's end, she mocks Alice's ability to use magic, and look where that got her.

Reimu calls Flan a "problem child" before the battle, likely because Flan told her she hadn't been out of the basement for 495 years.

After the battle, Reimu commented on Flan looking in poor shape, so that might have been out of concern, and offered to come play whenever she wanted. Then told her to please not come to the shrine.

The "your kind" comment wasn't about Flan, it was about food. Flan said she wanted to bring cake and tea as thanks. Though, she did call Flan a bad girl at the end.

So... A "problem child" and "bad girl" are the less than pleasant comments Reimu made there. That's it.

And it wasn't my intention to argue. It's kind of confusing, that the pairing ended up as Mari and Flan, but I've got no objections towards it, even if I personally can't see it working out, or them fitting together.
