There are a lot of differences between the KnK universe and the Tsukihime universe. For example, vampires and DAA are not mentioned on the KnK universe because they probably don't exist, the Burial Agency most likely doesn't exist either. Since True Ancestors and Dead Apostole Ancestors don't exist that can only mean that Crimson Moon never came to Earth. The 27 Ancestors group was never created, the only vampires that might exist are the ones who became vampires through magical research(like Ortenrosse).

There can only be one MEoDP user in the world(I heard someone saying this before, but I don't know if its true) so it might cause a contradicion if T. Shiki and R. Shiki were to met. There is also Touko, there is no doubt she exists on the Tsukihime universe, but Arcueid said it might cause another contradiction if they were to met. In the KnK universe Touko is searching for the original model of humans, and Arcueid apparently has be the original model of a human, but Arcueid might have the original human body from Gaia's perspective, so it might be that she has the perfect body of a human and not the original body of a human. You see, Gaia created the True Ancestors from its own perspective about the most beautiful a human can be, since Gaia loves beauty even more than life itself, so if Arcueid were to exist on the KnK universe it will cause a contradiction because on the KnK universe the original human is different since True Ancestors were never created. There is a great connection between the original human and the root, but True Ancestors don't have that connection, Arcueid is the Archetype of Gaia/Earth, that much is certain, so aparently R. Shiki is the one with the best connection between humanity and the root, whic is why R. Shiki is the Archetype of Alaya, she is Arcueid's counterpart.

In MBAA, Alaya realized that even though Gaia and Alaya are working together now, it makes no sense since they are going to end up fighting in the end, so they decided to end everything right there. If there was anything I kinda noticed as being "Off" about Knk from the rest, it was the depiction of Magi. In KnK, magi are portrayed as a bunch of shut-ins who toil away in workshops far away from everyone else, doing experiments and trying to find out knowledge about the universe or some shit.

In Fate, Magi, are, like, normal people, who do magic. That's it.

There are mainly two kind of Magi, there are the ones who are like regular people like you described and there are ones who are shut ins as you said.
The shut ins are mostly that way because they are being hunted by the magic association for some reason or another, they are called hermits I think. In Touko's case it is because she is considered a living relic of such for what she has managed to do and so they want to preserve and study her. In other cases it is usually because they have broken the rules of the association and do whatever it takes to further their research.

Well that's what I read somewhere anyway, basically in KnK most of the magi there are "on the run" while in Fate their more or less legitimate members.

You're right about Alaya, but Gaia is not the collective will of the life on Earth. Gaia is more of a sort of system. It's main goal is to preserve "order," or a set of common laws. Things that violate these laws will be crushed (Reality Marbles, for example).
