The 2D world cannot exist at once with the 3D world, because by definition, even being in the same existance as 3D is impuring and defiling 2D.
Therefore, the 3D universe needs not to be only destroyed, it needs to be completely eradicated from and space-time relation, so it will have never existed in any way in the first place. Only then the glorious 2D universe will become true.

The 2D dimension you know of -anime, manga, etc.- is merely a projection of tiny fragments of information that manages to slip into this realm (read up on virtual particles if you want to know more).
