It's a question Alice has to find the answer to herself. Many of the symbology in Makai imply some sort of lesser amount of freedom; Romantic Children, Doll of Misery, the whole Alice imagery... Alice must have felt like a doll in Shinki's hands. It's only natural that she would try to break free from her reins and try to understand why she was made by making her own dolls, that she could create and control at will just like Shinki had done with the Makai denizens.

The PC98 question doesn't really have a good answer right now because ZUN is still very unsure about it. I think recently he has been cooler with PC98, even referencing Genjii in UDoALG (but then again Genjii was always one of the PC98s ZUN was most comfortable with) but he still always rejects when BeatMARIO nags him to bring back Mima.
I think he's embarassed of the PC98 games somehow. Dunno why, but maybe he seems them as the foolish dealings of a dumb teenager.
But lorewise, there are very few true contradictions between Windows and PC98. Most that people like to point out can be easily explained away.
Alice can be easily explained, imo. She got fascinated with the people that beat her in the past, not only because they managed to beat the battle mage but also because they had freedom. They were not the playthings of gods like the inhabitants of Makai; hell now that I think about it Reimu even proclaims this loudly. They were free, and their freedom is what probably set Alice on her course to leave Makai and try to understand why she was made and what her life means.

Depends on each character. Alice remembering Reimu in PCB implies MS is canon in some way but it's rather unclear. Reimu not remembering Alice is either a smart way to imply something happened in the timeline or, very simply, just a gag on how Reimu doesn't care and is too busy with the stolen spring incident. Meanwhile PoFV blatantly states LLS is canon with Yuuka, Marisa, and Reimu remembering each other very clearly and the incident that took place there.

A lot of the PC-98 games had plagiarized assets like that one Marisa render in PoDD and straight up included characters from other IPs and mangas like Ellen. A lot of it was a young drunk ZUN doing SMT fanfic crossovers, Shinki and Yumeko as characters (and many other ones) were inspired by some SMT1-2 IIRC. That's probably why he's hesitant on reestablishing PC-98 into Windows canon, a mix of what he might think are embarassing ideas his young self did and maybe legal problems.
Then again, 90% of the cast in EoSD were ripped off from other works like Sarai and from Izumi Takemoto (pic related).
