Presumably Alice made a similar deal with Shinki, but Shinki is a "goddess." Why are Alice's powers magic and not spiritual?

No. God created Angels to serve him. God created Man merely to exist. Alice does not live in service to Shinki, at least no more than any other resident of Makai, and she as a human chose to become a Magician.
