Arturia is referred to as a male simply because Mordred, whose point of view the story follows following the introduction, believed that Arturia was male. This following of a character's clouded, not completely-informed point of view and his resulting inner thoughts is a stylistic technique the author used. This is meant to strike a chord with the reader, who has the bigger picture and more of an understanding (like our knowledge of Arturia's background, and her being a female). This is reading comprehension at work, here.

Arturia had, indeed, become a pseudo-male at this point in time, as explicitly said here:

This, of course, is meaningless because we know Arturia is female, and any messing around Merlin did can be discounted as he was doing this to hide her feminity.

Now, as of yet we have no definite facts concerning the Nasuverse's Joan d'Arc which discount her from being Red Saber, so that remains up in the air. But this entire Mordred deal is rather ridiculous simply because Mordred already has an established history, and it would be stupid of them to pull off a "lol the Grail genderbended him for whatever bullshit reason", or even worse a total retcon.
