Mythology. For example, Abe no Seimei and Takeda Katsuyori were supposedly the offspring of a human and a kitsune.

That said, it only seems to apply to youkai that are either nearly indistinguishable from humans by default or have the ability to shapeshift into a nearly perfect human form.

That's not necessarily what "half-youkai" means. Rinnosuke could well be a human who was born with or gained the power to know an objects name and function, it this made him cease aging (or slowed down), and so he's considered a half youkai.

For example, Youmu isn't the child of a ghost and a human; the whole Konpaku clan are half ghosts, probably cursed to be born half dead or something like that.

Terms like these are essentially meaningless when discussing folklore.

It doesn't make any sense that Youmu is half ghost and that her entire family is half ghost.

That would make her mother and father both half ghosts. Basic math tells you that 1/2 + 1/2 does not equal 1/2. Therefore, logically, youmu would be 1 whole human, or one whole ghost.

Logically speaking, Youmu's father and mother were both 1/4 ghosts.

Actually, it can. You just have to stop thinking about being a half-ghost as a crossbreed or hybrid creature and rather as a creature type unto itself.

If that's more fantastic than you can get your head around, how about this: Youmu is the human of Myon and Myon is the ghost of Youmu. Ignoring the Netherworld effect of "counts as dead," being a half-ghost does not make her less human or more ghost or more human or less ghost. Respectively, they're a human and a ghost, and literally half the sum gardener is human, the other literal half a ghost.
