Eyes are defining features. They make a character who he/she is. The girls and important friend characters have eyes because they are a complex and intricate character the company has created for you. The protagonist, and other similar male characters, aren't given characters. So the player can feel that they are the protagonist, and the protagonist isn't just someone made up by the company.

As for minor characters, it's so you don't feel as if there's an actual person doing things that you don't want them to do. What they are trying to do is make the player feel comfortable, most of the time. And when people are doing things in the scenes you showed, the player is often uncomfortable. Such as rape, or in >>445599 's case, bullying. So you don't make them human, just humanoids. Like humans but they don't have a story and complex feelings like other characters.
