I'll allow discussion on the 1st windows generation if it can be linked back to pc98, but try and keep newer generations out, unless you can somehow make them relevant.

What is it that draws you to PC-98?
I feel a little weird for almost feeling nostalgic towards them, despite absolutely not having grown up with them.

I like the kind of amateur feel of it.
I'd say that LLS and MS are the culminations of the era, literally and metaphorically, although PoDD and SoEW are good and well made in their own right.
Part of it is the humour that's more apparent, the serious side of the danmaku battles being overshadowed by the silly endings, but also it's just the *feel* of it.
Touhou wasn't intended to be a coherent story back then, which is why Mima and Marisa are the only recurring characters, with Yuuka being thrown in for a happy quartet in MS.
I can't really explain it, but just listening to Alice in wonderland gives an accurate measure, to me, of what the old games feel like, like there's still a lot of mystery, and unmapped mountains that stretch on to the end of the world.
I like windows era, but I feel like a few story choices were hastily made, specifically surrounding gensokyo as a single well defined entity, rather than the dimensional model PC98 had.

I see no reason to dismiss it, I've emulated so much stuff i'm not gonna stop at PC-98. I'm big into PoFV so I really like PoDD, and MS is very good.
I also agree with the Anon above about amateur-ish aspect. ZUN was 20 when he gave us HRTP, SoEW, and PoDD. That's younger than most everyone around here (probably). His mind kind of aligns with someone that age. The games do have a plot and a few interesting questions & plotpoints, but it's also full of little jokes or toying the line with what's okay to poke fun at in a indie game like this. Feels like something we all could have made, under the circumstances of the time.

It's the music, Windows games music is too happy, i like the dark music of PC-98, there is something special that separates PC-98 music from Windows music but i don't know what is it. I mean take a listen to Magic Mirror or Sleeping Terror, i can't find any soundtrack from windows games that gives me the same feelings, most windows music sounds too happy, which doesn't mean that it's bad it just means that it's different. I also got an obsession with Scarlet Phoneme which made Kurumi my favorite character, Scarlet Phoneme is very close to my heart, it gives me very strong emotions of a tragic vampire girl ascending through darkness.
Storywise there isn't much to PC-98 compared to windows so there's more room for fanon works and theories.
Also PC-98 characters are cooler and have better design IMO.

Samefagging, but one day I want to set aside the time to write a fanfic and ignore some of the strictly canon rules of gensokyo.
Stuff like the edge of the world, I'd think it would make more sense for shit to just get weird the further you go out, and eventually you slip into that weird border space between gen. and makai.
Stuff like saarlac pits, or burning lakes, shit that makes no sense, but under a weakened sense of reason might.

They have darker, surreal atmosphere to them. The less structured/random nature of stage locations really make it all feel more dreamlike. Some of them look like YN levels.

Plus, like anon above already mendtioned, ost is way better, sounds rather melancholic.

You know what I've been looking for for a while now?
A mashup of Scarlet Phoneme and Break the Sabbath.
I like both a lot, they lead into each other pretty well, and adding in Break the Sabbath could combat the repetetive nature of SSSP.
I think there's one decent mix out there, but I think it could have been better.
