This isn't nearly as easy to pin on definite antagonist as Fate and HF as Kotomine doesn't do much, and well, what makes that slut/Zouken an antagonist is pretty HF dependent.
I'd say either Gil, or Archer, leaning more towards Archer, as well it incurs the most development and Gil doesn't do much with regard to Shirou aside from jobbing to him and killing Ilya, where as Archer pretty much causes every major event in the route to happen.

The leftmost cog in Archer's UBW. That cog planned everything. It also was the cause of Archer's death back when he was alive. After his contract to the World was over, that cog fell on his head and killed him.
