Saber and Gilgamesh didn't even fight in the 4th war. Kiritsugu used his command spells to order Saber to destroy the grail and then she disappeared. Gilgamesh just got to shoot a few swords at her.

Saber with a proper master is strong and Avalon is a powerful trump card, but it wouldn't make her infallible.

It's the fighting and behavior style than the actual weapon, though. "Archer" is more an independent class, and Gilgamesh would never stand to be chained down in any fashion at all.
