Is there some secret meaning behind nearly all VN protagonists looking like carbon copies of each other? Is it a stereo type of the genre like "Bald Gruff Space Marines" or is their some giant conspiracy I'm unaware of?

Guess this will now be VN general

Though i can't read Saya. Its artistic quality is easily the highest out of the VNs I have, With Lets meow meow being the lowest... Wanko and YMK are just below Saya, as is KS. (though i will say that the backgrounds in KS are obviously ones that did not require as much work as any of the others but i cannot complain seeing as how the writing for it is excellent)

Shiki is rather generic. He's based on Mikiya, the epitome of generic glasses guy.

Even K1 was rather bland appearance-wise. Good thing RK broke that up with Battler.
