INSTEAD HE FUCKING DIES AND GETS TURNED INTO A SOUL DOLL, SAKURA STILL HAS SOME KIND OF MONSTER SEX APPETITE AND ILYA GOES AWAY. YOU KNOW WHAT HE COULD HAVE DONE? DESTROYING THE GRAIL IN THE FIRST ROUTE WAS UNDERSTANDABLE, BECAUSE SABER WANTED IT. NO ONE GAVE A FUCK ABOUT THE GRAIL IN THE SECOND ROUTE SINCE IT WAS SHIROU AND ARCHER BEING GODDAMN AWESOME BUT THE THIRD ROUTE IS DIFFERENT, EVERY BODY COULD HAVE BENEFITED BUT INSTEAD WE HAVE THIS PISS POOR HAPPY ENDING THAT REALLY ISN'T HAPPY. Angra's presence in the grail corrupts any and all wishes made to it. Also, using the grail at that point would unleash Angra onto the world, pretty much defeating the point of saving the two you mentioned.

The grail is corrupted. Kotomine spends an entire paragraph explaining it. It's like the genie in a bottle, it grants wishes by twisting what you say around.

If you wished for it to solve world hunger, it'd kill everyone in the world so the animals have more to live off of.

The grail is a shitload of energy, made up of souls of heroic spirits. At the end the souls are released and return to the root, a path is substantiated through that. Reaching the root is how true magic is discovered/created/whatever.

The grail is basically a shitload of energy. The intended use for it is to punch a hole in reality and enable the Einzberns to reach the Root, thus recreating the Heaven's Feel miracle.

It was never almighty to begin with, but a mage can still do some big-ass shit with all that energy, even without opening the hole. So, basically, some wishes might have never been granted anyhow (Saber's maybe), but it's still a juicy reward... and, actually, considering Aoko's magic may or may not be Time Travel, it may even have been possible to do Saber's as well.

Ilya uses it as was originally intended in HF to employ the Heaven's Feel on Shirou, but the strain of becoming the grail kills her, and with the Greater Grail blown up, the whole thing collapses and vanishes.
