One thing I noticed is that poorer countries tend to have higher birthrates than richer countries. Japan, a country that ZUN mentions had a higher birthrate in the past centuries than it did now in the modern era. The part about trans characters is disingenunous mostly in part because we know jack about Shotoku in the past. Even if it were gender bending and simply not myth getting twisted by time, that is the same as trans, nor is it likely he was onto such movements (especially the western variant) at the time of TDs release since they were pretty obscure.
On the topic of myths, they are very nebulous and ZUN often does not portray them 100% accurately to how they are told. Suika as a character was never mentioned to be male, and even if she was it could also be myths twisted by time. ZUN's portrayal of "male" characters from myths have always had them as girls anyway. One part could be in fact because of how little eastern religion tends to care about gender. For example, Okina's mythological makeup (which ZUN alludes to several times) ranges anywhere from being the god of moms and part of the indian Saptamatrika, to being the father of 180 gods as Daikokuten.
In that, there's no "trans" politics, just gender bending and it's never potrayed politically either.
Lunarians are probably not soley a critique of fascists, but of isolationists in general, which goes in hand with them being more of less Chinese but whatever. This fits the ending to a T at the end, if you actually read it as a sentence. In Touhou, Shoutoku as a guy that existed was basically proven not real so she got moved into Gensokyo, being the actual Shoutoku instead of the basically fake identity. Since Miko's not a youkai he'd have to have existed in some form beforehand however. Probably under an identity that became Shoutoku over time. As I've said before, this is not even canon territory anymore, including your position, we're arguing conjecture and taking the stance that "this is what he meant" is simply not something you can conclusively say.

Also, the ending implies Shoutoku did exist as he did in real life, as there were multiple different historical paintings that included him up to the modern day, and Sanae finding the old note with the picture of him on it implies that his image always had him with a moustache and masculine features, like it did in the real world - which would not be present on someone who was ‘just pretending to be a man’
Also, if Shoutoku did not exist as a man in Touhou before becoming Miko, why is ZUN using literal male pronouns to refer to him?

Paintings can exist of literally anything. It was already established in my argument that history and myth can be twisted by time, there's no reason to believe that such is specifically miko.

Maybe I'm not that good at it, but it is not necessary for historical "facts" or myth to reflect reality in the case of Touhou. Shoutoku is portrayed as male by historians and in myth, but Miko is never portrayed as such. Therefor in the vein of what I've said, you could easily come up with an idea that Miko's existence has simply been twisted into that of a male over time. Whether through propaganda or whatever else.
Again, you can have other explanations but dumping a bunch of psychological problems into it instead of going the simple route is dumb. Even moreso, talking about all of this as if you can put it forth as canon is also dumb, because all stances are speculation.
