Tomoyo is actually an error.
She was supposed to be yet another tragic heroine with a sad or at least bitter end, but they fucked up and her end somehow ended up happy.
They went as far as writing an additional scenario just for her, even if she wasn't the main heroine, so that they could give her an horrible and tear jerking end, with a plot device so stupid it makes you want to choke puppies.
