If we assume that Yuyuko is the daughter Saigyō Hōshi (1118-1190), that would make her only then a thousand years old during PCB (takes place in 2004). It was also said, that Yuyuko was present and dead during the first Genso-Lunar War. That means that the War took place not over, but less than a thousand years ago, maybe not even 900 years ago.

Also, assuming that Saigyō was her father, she and Mokou are distant relatives, since Fuhito Fujiwara (Mokou's father) was also an ancestor of Saigyō

It's likely because Youkai can be manifestations of stuff like anger or basically any negative emotion. Gensokyo is where Youkai thrive, so it's not far-fetched for that to happen.
A snake on the outside world in one of the FS chapters which ate a human instantly became a Youkai and manifested into Gensokyo.

Hecate made her first appearance in "Theogony" (~700BC), and that makes her the oldest Touhou character from real-life chronology's perspective. The second oldest woulde be Junko, mentioned for the first time in "Tianwen" (~200BC).

Majority of the "old" Touhou youkais are really only as olds as Kojiki (712) or even younger. That makes them Mokou's contemporaries.

I have headcanon that yokai are created by moonies. It goes along the line of moonies and heaven realm as related because heavenly gods canonically are moonies and heaven is chinese heaven as far as I know with jade emperor and shit.If so then moonies is just hyperpower heaven dweebs that think full of themselves.Because if we look at Ministry of Right and Wrong who are hell faction they exist outside of belief factor because all after dead will come to them believing or not so they either accumulate ungodly amount of faith which can be done through souls of the damned actually or their planar existence does not require faith in the first place. In support of this if I not mistaken Hecatia actually doesn't need faith and isn't goddess in usual sense it's just a title for her. But it's much harder now. One of my favourite youkai is the yamabiko. People really justified echoes as a dog shouting words back at them. Now though, we know it's all air waves and shit. We can pretty much explain everything, down to how emotion work (mostly.) There's no wonder to the world anymore.
The most you unknown thing people can think of now is the deep sea and space, but it's only because we haven't been there, once we do it'll be all "oh it's all electrons doing x and y" shit.

The world Youkai has become popular in Meiji period, before that the japanese used to have many words to describe all supernatural creatures and phenomena, like Yūrei, Bakemono or Mononoke. The older youkai in Touhou probably remember these worlds, maybe they still use them.
