I play FGO myself, my problems with it are how the gameplay is so divorced from the story. The premise of it doesn't match up with what you're actually doing enough, unless at some point they said something like the servants you summon are weaker than the ones that were specifically summoned locally. Even then, that doesn't match up once it gets to the higher levels.
But what really gets me about it is that there's just not enough writing. You've got a POV character but without any POV. The only writing is dialogue, and we miss out on so much.
Until recently I had only watched TM anime and played FGO but I started reading Tsukihime this year and it's so much better in terms of writing and being present in the story.

The protagonist/player character lacks character depth. You're basically there as a camera, rather than an actual person. Sure, you might occasionally get the option to make some snarky lines during comedy events, but at the end, it still doesn't really count much beyond being a generic shounen protag. So you'll say some stock phrases like 'We have to save them!', then cut to the saving being done and it's just like 'Good job, player character, your great strategy was what allowed us to clinch victory!' or "Thanks to you great negotiation skills, you managed to persuade whoever!". It just feels empty. They tell you you're this and that but you never actually see HOW you're being what you're praised for.

Characters also talk through you rather than actually interacting with each other. The manga does attempt to fix this to make the narrative flow feels more natural.

I, at least, am mostly mad that they're -not- connected anymore - the dumbass bullshit Fate/Tsukihime Worlds retcon, for instance - and the way this is used to essentially scavenge Tsukihime's corpse for parts. Primate Murder has been retconned out of existence to prop up Fou. Roa is dead so that Dantes looks cooler. Blackmore is dead for no apparent reason. The DAAs as a whole are gone for stupid Servant-wanking lore. ORT is about to get fucked to make I-don't-even-know-what look cool. Sion and Zepia are gone forever while new characters wear their faces and names because those are what you cared about, right? If we call this new character Sion, you'll clap like a seal and give us your money, right?
(And fuck off if you're going to say something like, "it's a split timeline so they haven't been retconned out so it's fine." First of all, that split timeline is a retcon itself, so everything that follows is also a retcon. Second and much more importantly, as if we're ever going to see the originals ever again. I don't think there's much in the way of church-centric stuff in general, come to think of it. Tsukihime is probably the heaviest on it, that's true, but not by that much.
The closest I can think of to stories like that off the top of my head - and keep in mind I know absolutely nothing about anything labelled Fate from 2012 or later - are "Talk," a prologue to Tsukihime 2 featuring Ciel and Merem venturing into the Forest of Einnashe; and "Sunao/Zero," a Starlit Marmalade bonus chapter about an apprentice executor taking down... you know, I don't even remember what that thing was supposed to be. You'll probably have to look at fanfic if you want Executor-centric stories.

Frankly, it would be easier to swallow if they did just say, "this has been retconned out of existence." This shallow, "Yeah it's totally still canon, it's just in an alternate timeline. If it was retconned out entirely, I'd just go on as usual enjoying those things anyway whether they were canon or not; meanwhile, this wildly half-assed attempt at pretending to care just makes them look not only uncaring, but almost actively malicious, because they're giving themselves an easy out on their carrion-eating so they can go on without guilt, but it's really just sophistry that's meant to placate people like me rather than any meaningful commitment to their previously-existing setting and characters.

Timelines are just a terrible compromise between an absurd attachment to having one only "canon" and the will to write different stories with similar premises or common elements. It almost inevitably to some terrible, time-travel-tier writing whenever it's actually brought-up in-universe and serves no other purpose than fan-service.
The Gundam franchise, for example does this perfectly fine. You get multiple different universes and canons, with even some contradictory ones (Thunderbolt vs the original OYW, Unicorn vs late UC) and dumb crossovers yet at no point does is it justified by in-universe timelines, it's simply different stories. Fiction is just fiction, you don't need parallel universes to justify writing a magical girl story with Illya as the MC.

I'm the one saying, Type-Moon is rectonning out the stuff I used to love so that it can gut it all for parts that they can use to prop up the stuff I don't care about, and that's endlessly frustrating; they can say it's just an alternate timeline now, but what's the fucking point if that alternate timeline existing makes no actual difference to anything? They're just saying things like that to placate people, it's not a statement that has any real meaning behind it, and it's still a retcon, because it's still the way things are now. The future is Fate and nothing else unless it was ripped from a corpse and frankensteined into something unrecognizable that only shares a name so that they can point at it and tell you to clap because it's that thing you know isn't it cool?

Yeah, I think I agree overall, the problem isn't really inherently with universe spam in and of itself, but rather Nasu's implementation, or, rather, his purpose for timeline spam in the first place; i.e. to suit his recycle fetish. Instead of using multiple universes to tell a story about completely different characters in a completely different scenario, he instead uses it so he can repurpose lore and characters, usually with some tweaks here-and-there of varying severity. And that's really what the ultimate problem is with timelines in the Nasuverse, it dredges up old content to suit the new, and in often does so in a manner that is insulting to the old content. And, yes, this has been going on for a very long time. It wasn't good then, and it's not good now.

It's almost certainly increased in the past decade due to the influx of new writers joining TM; it can allow for inconsistencies to be overlooked with, "Well, that's just another weird universe." Probably the most egregious example of that is Strange Fake (though, really, it's mostly Nasu's fault). But on a more cynical note, I really think it's a byproduct of TM being far too afraid to venture into entirely new territory. Watching Fate Apocrypha again, this time with a bud so I can finish it. It's got a lot of problems, the initial pitch of having two sides with fourteen servants really doesn't pan out and fails on delivering because hardly anyone develops or relates to each other on the way that FSN or Zero did. After the first couple volumes the visceral action and weird pitch of 'ooh Jack the Ripper is a shapeshifter and no one knows what he really looks like,' 'Rider is sickness and puts people into this girl's dream world,' I'm still interested but I'm concerned about whether it actually pans out and gets interesting in regards to the relations between the servants and the masters. Right, if there's an issue its definitely a matter of strength. 'Degenerate' is definitely erring on the high side. I think its fine and even if its off if the worse translations in FSN were at this level we'd be looking at an actual serious academic translation. The one thing that does make me reconsider that is that it became memetic because that's always a heuristic clue that maybe something is off (but it could just be that Shirou is legitimately fucking weird)
