Just so you know, BGI stands for Buriko General Interpreter, and it's a generic game engine used by a lot of VNs, even if you were to use any other BGI.exe instead of the crack, it may still work properly, as this is just an engine, it doesn't contain anything game specific except the game's name and how to interpret the scripts. The issues you're describing can only be caused by the scripts, not the exe.

They're interrelated. I think your choices on the previous chapter affects the current chapter.
For example when you give sayaka money for the payphone on chapter 1, on chapter 2 the scene repeats but from sayaka's point of view. I don't know what would happen if you didn't give her the money during chapter 1 but I guess it will result in a bad end.
