Yes. It's probable that he either met or heard of Archer at some point, seeing as how he's a Counter Guardian and has such an interesting Reality Marble at his disposal.

However, we still can't be sure HOW seriously Gil would take him. If he was taking anyone completely seriously, he would safely unleash a constant rain of the strongest Noble Phantasms in existence from far above the battlefield while spamming Enuma Elish, in which case Archer wouldn't have a chance. If he didn't do everything in his power, though, and instead only took Archer "more seriously" than he did Saber, it's very probable that he'd get driven back into a corner early on and not be able to fight his way out of it.

If he was just taking Archer a bit more seriously than Saber, I'd give it to Archer. Archer, unlike most of the Knight Class servants actually thinks and plans. He's not dumb. He'd outsmart Gilgamesh and use his planning to win.
