It's subjective, but I think Akiha's and Kohaku's Routes were best at evoking sympathy for their characters.

Really depends. Arcs story is awesome and Arc is one one the better heroines but the route has shitty endings so its overshadowed by the Cel route which had a much better storyline and ending (not the harem ending) with a less likeable heroine

Akiha is an aweome heroine and her route was the first far side route i played so it was awesome for me to see a different take on the story. Hisui's route was IMO dull and too similar to Akihas and Kohakus was just fucking awesome.

Sacchin and Shiki at the park, any route, though it is more fun when he just outright tells her to stop being annoying and kill herself.
Arcueid making mincemeat of Ciel and then fucking up Shiki's world.

So many other scenes.

I find myself having more fond remembrances of Kagetsu Tohya than I do Tsukihime, though. I don't know why. Maybe Kagetsu Tohya is still fresher in my mind.

Shiki going crazy in Hisui's route. Maybe because I played in one sitting while lying sick in bed...
Both of Akiha's endings, I felt like a total failure.
