Since no one has any input, I'll say what I know at least, in terms of hostels and ryokan.

Ryokan Kangetsu based in Chidoricho. Near Gotanda I think. Japanese rooms are small as hell as expected, 2 people will fit uncomfortably. Price is pretty cheap but its not a great place. They have an outdoor bath but its nothing special. A couple people can fit in it, and they have one for each sex. Western style rooms in the building complex are a bit more roomy and have refrigerators and tvs. The japanese area does not have air conditioning in the bathrooms (shared). Impossible to take a shit in the heat of summer.

Homeikan - Kasuga. Between Akiba and Ueno. Big ass rooms in Japanese style. Old buildings in old nice neighborhood. Has a pretty nice bath the size of a large spa. No showers. Pretty good if you can afford it.

Hotel Kamogawa - Asakusa. They have a 10 or so curfew and you WILL be locked out. Watched some bitch get owned trying to get in at 1030. She had to sleep outside. Decent place with decent sized rooms and private bathroom. Steps away from kaminarimon. Pretty good place.

Ace Inn Shinjuku - Shinjuku 3 chome. Surrounded by skyscrapers and is 9 floors itself. Capsule style rooms and pay shower. Large commons room on top floor. Pretty expensive and there isnt much to do there since its surrounded by businesses. God damn capsules with only a curtain mean everyone waking up is sure to piss you off.
