What ZUN gonna do with her? What's her endgame?

ZUN probably isn't going to do much with her, like with every character, because he is afraid of progressing Touhou's story in any meaningful way. That being said, she's just gonna hang around from time to time and maybe cause or help solve incidents. Her job is to protect Gensokyo and she's a sage so I guess she'll be a recurring character until the series ends unless ZUN pulls an Alice.

I've seen that come up every so often but I've never seen anyone explain what exactly that means? How do you "progress" Touhou's story? Touhou doesn't have any sort of long-term narrative, it's basically a SoL except instead of high school hijinks, the characters get an asshole of the week to pound.
