For those confused, here's a chronological summary:

Alice finally gathered her courage and decided to confess to Marisa that she loves her. She went and begged Yuka for flowers, and wove a pretty dress with her dolls. However, when she confessed to Marisa, Marisa got embarrassed because Reimu was nearby, and casually threw the flowers to the ground, putting it off as a joke. This broke poor Alice's heart and mind, and that's when she snapped and locked Marisa in her dungeon. When Reimu visited she killed her, and then went to SDM to kill Patchouli, and also wiped out the rest of the SDM that got in her way. In the end she brought back Patchouli's severed head, and Marisa apologized to Alice for treating her so harshly before. She finally told Alice that she loves her the most, just before biting her tongue and dying. This snapped Alice back to reality.

Meanwhile, Gensokyo is fading because Reimu is dead, and Yukari is worried. In the final scene Alice is manipulating Marisa's corpse to have a kiss in death, and it is up to the viewer to decide if Alice kills herself or not.
