Patchy's origins have never been mentioned, not even in any doujin that I know of. Alice is tricky because she has two origin stories:

1) In the PC-98 games she's the daughter of Shinki, the ruler of Pandemonium and basically the Touhou version of Satan.
2) In the Windows games she supposedly started as a human girl and turned into a youkai through years of careless magic use.

What makes this extra confusing is that it is hinted in PCB that Alice actually remembers the pre-Windows continuity and has carried over a grudge for Reimu from it.
