How would a polytheistic religion worshipping Touhous work? Would there be one big temple where you worship them all and then there are smaller shrines and smaller temples dedicated to individual touhous?

Might be unnecessary.
Being fictional and all, touhous are in the same gray zone as mythological characters in general. And the shinto pantheon is pretty damn big, it's not like anyone can keep track of them all. 100 LOLHAX shrine maidens, oni, bridge princesses, gap monsters, boobinite reapers, moon bunnies, cow-lion-thingies, etc. more or less wouldn't really be noticed. They're all out there in the corner where they're just there but nobody cares.
Shinto as it is now is accidentally worshipping touhous.
