Imagine the frustration that natives feel when they realize that there's no ふりがな system for English. A lot of folks don't realize that the crux of learning languages is making mistakes and learning from them over a long period of time and likewise, sometimes those mistakes manifest in the population. The problem with every language is that there's going to be inconsistencies, nonsensical rules, stuff that should be one way but end up turning into another. Words evolve with the times, just like how nobody minds the topic marker being pronounced わ despite being written as は. There are patterns, but not everything has one.

I have Yomichan extension set up for Firefox linked to my computer's anki and it has allowed me to mine and learn a lot of words. I'll be traveling soon and won't have access to my PC. First of all, relax. You're going to be fine, you're over-exaggerating your own personal failures. The reality of learning a language is that you WILL forget words, just like we forget them all the time in English. However, through repetition, focused learning, exposure, and just general usage, you will learn to master them. Today, as I was going through my own personal mining deck, I somehow forgot 低い - in a conversation or written out in kana, I instinctively know what the meaning was, but the kanji character keeps eluding me. I wrote it out, made some sentences with it, and now I'm 99% sure I won't forget it in the near future.

That being said, RTK isn't that great as it teaches you narratives in English rather than explicit readings. It's good as a primer, but you'll need to transition to more normative readings. Getting started with an Anki deck might be a more productive usage of your time to drill the definitions into you since you also get exposed to sentences utilizing them.
