By your own definition, Yuuka is not a youkai. As well as most Touhou girls who are defined as youkai.
There are many definitions of either and discussions of their differences on the web, and they often contradict each other. However, the two commonly agreed-upon points are that:
1) Gods are those worshipped.
2) Youkai embody—embody, to strengthen the point—supernatural phenomena.

Hence, a god of, say, lava without worship and with a physical form can be considered a youkai. A youkai that is worshipped can be considered a god.

Youkai do not embody nature, they explain phenomena or represent the unknown. Why I say fairies are similar to gods isn't about faith, but just that like gods, fairies can live in and embody natural things like rocks or trees. Youkai? No. Yuuka is a generic youkai who represents mysterious power and fear, and no, by my definition most youkai do not fall under that.

One more thing: fairies themselves don't consider themselves youkai, and Premier youkai Yukari has mentioned at least one fairy (Luna) could BECOME a fairy, but wasn't one. Youkai are also mortal (insofar as they CAN die), unlike the essentially immortal fair folk.
