A ghost and a phantom are not the same, but the terms ghost and phantom are just stuck onto 亡霊 and 幽霊. They are not some inherent intrinsic 1:1 translations. Frankly I've never been a big fan of localizing 幽霊 as phantom. Within the context of Touhou, wouldn't "spirit", "apparition" or "spectre" be a more accurate term?
Phantom makes me think of a human spirit specifically, while 幽霊 is used as a more generic concept.
