It feels like ZUN got bored of Alice.

Alice was quickly inserted as a new magician friend for Marisa after PCB (she even shared a bed overnight with her in their bad IN ending), and had a prominent role in some of the early games and print works.

Then somewhere around 2010 when WaHH was serialized, Alice just stopped appearing. I think it was mentioned in IaMP by Suika that she hangs out a lot with the humans (since she still identifies more with them than the other youkai) at parties, but after Kasen and Sanae were introduced, she has barely even made cameos.
