aight so I'm wondering. For those of you who've played Imperishable Night, since Keine has the power to manipulate the timestream and alter it to her will, couldn't she have just stopped the Lunarians from invading Gensokyo and prevented the whole debacle in the first place? [pic unrelated]

And no. Keine is far too weak and nothing would be solved. We would lose Junko, Clappy, Baku, The Bunnies, and Heca

History is not time. It's the collective memory of past events. What Keine can do is deleting the current memory to replace it with another. She can hide the lunarian invasion, but can't deny it.

A common sentiment about Touhou girls and their abilities seems to be that their power is unlimited. That applies to a lot of girls, Yukari for example. Even if they have a strong ability, wouldn't it make sense for the extent to which they can utilize their ability to be limited?

This. She explains in BAiJR that history is "reality, seen from a certain point of view". This point of view is important in defining her power. She can, very basically, alter people's recollections en masse to create a new, widely accepted history.
