There's no reason not to go grayscale. If you need to reduce to monochrome you can always do that later, and have more control over it. Bilevel scanning is mostly for faxes and shit, where compression is desirable and IQ is less important. Also, monochrome looks like shit with halftone because it introduces additional aliasing.

DISCLAIMER: I'm bullshitting, so probably confirm with someone who actually knows their stuff.

It's digital files. You can try both and see which comes up better. If you inked it, black-and-white would be better but greyscale will work better for pencil. Don't like one? Delete it and try the other.
