For some reason she doesn't want other people to know how much time she actually spends researching, studying, and experimenting. Whenever Reimu points out "hey, you actually seem kind of diligent" she gets really bothered and tries to downplay it.

It's as if she wants other people to view her as this "wacky, carefree, chill yet strong person", and it seems successful since a lot of strange, hard-to-socialize inhabitants of Gensokyo have taken a liking to her.

Yeah, I'd agree with that. She's always been the kind of character who tries to create a certain image of herself for others, which is why she typically hides how hard she actually works to keep up with everyone with her magic.
In fact, it even relates to her appearance. She's been shown to fly without her broom, and it's likely that the only reason she has it is to invoke the image of a witch.

Not really a personality trait, but Marisa's cooking looks good in the manga. I wish I could eat Marisa's cooking.

She's more fragile and serious than she initially appears. She'll actually legitimately get scared or worried, unlike Reimu. She's also very girly, which you'd think would get brought up more but it doesn't. Despite the ZE, she loooooves pretty dresses, for instance.

to add to that I'd say the first things we learn about Marisa, at least in EoSD, are that she is boisterous and also a liar. While she's changed a lot over the years, these things haven't changed. "Lying" and dishonesty are huge aspects of her character. She keeps secrets and tries to pretend she's better than she actually is, or more confident than she actually is. She also doesn't talk about her past or her efforts and is touchy about them. ZUN's described her as the relatable human protagonist of Touhou, who is necessary to be able to connect with the universe and stories. Reimu's definitely too strange for most people, while Marisa is very realistically human.

I don't think that's entirely true. While she established very early on as having a bit of a fibbing streak, I think this only serves to contrast her very straight forward and honest personality. Yes, she does keep things hidden for the sake of maintaining an image, but in regards to certain things, she's often more than eager to speak up. I think the juxtaposition between her lies and secrets, and her blunt and honest personality, is one of the things that makes her such a fascinating and deep character. I think these personality traits, as well, play into some of Touhou's overarching themes of duality and boundaries, but that's another subject entirely.
Anyway, I agree with you that Marisa is incredibly human, which is yet another charming point in her favor and one of the things that makes her so likable. Though, I do think that Sanae might be a bit more of a reader surrogate character at times, if only because she has the advantage of actually being from the outside and still having the mentality of an outsider on certain issues. I think the surrogate ball kind of bounces between Marisa's and Sanae's sides of the court, depending on what ZUN wants to do that day.
