Maybe the Hakurei Shrine is a shrine to the dragons that made Gensokyo? It would make sense. The dragons don't really get involved anymore, but they could have easily woven the shrine into the border as the only passing point if they wanted to retain a seat of power.

Leaving a priestess devoted(perhaps this was their mistake) to your cause and infused with your power seems like a good plan if you want a contingency plan and ever need to flee back to Gensokyo. Give her Genji to monitor her activities(though he can't anymore because he doesn't go with Reimu) and task her with keeping the place in good order.

Eirin has at least 50 years on them as well.

Youkai die with disease, injury, or lack of using their powers. It's stated that the only reason Tewi's lived so long is that she's taken incredibly good care of herself.

A kami can manifest themselves as a human. The emperor is a manifest kami. I assume this works by a spirit taking a human form.

Can a human with a spirit become a kami? Ghosts are considered kami of course, but they are spirits who no longer have bodies. Or rather do people exist as spirits(read soul) during their life, or can they only obtain this status after death?

Now we're wandering somewhere. Humans are created with a soul in real life, yes? This is their spiritual presence. The base of their supernatural power is this soul. Strengthening the soul through worship, meditation, self-sacrifice ect. can make them spiritually, but does nothing directly for the body.

Gensokyo and Touhou in general remove the key difference in-between spiritual and physical. The soul and body are the same, Yuyuko(who has a physical body) proves this.

How do you figure that Physical = Spiritual?

I mean, Orin and Komachi both have jobs that cater to each independently. (Orin shovels bodies, Komachi ferries souls.) Wouldn't one be put out of the job?
Also, Kaguya and Mokou themselves; their Spirits are invincible, their bodies are not.
(However, their spirits undo any change made to their bodies. They're clearly not invincible, though, as you wouldn't be able to cut them or anything.)

Aren't only the strongest of ghosts in possession of a physical form?
So it's quite simply magic; forcing your will and shaping reality to give yourself an artificial body. Yuyuko's true physical body was sealed into the Ayakashi, remember?
Yuyuko's new body would be spiritual and physical, but it's sustained by her spirit solely. Should her spirit pass on to the River Sanzu, her body would VANISH and not pass on to the Furnaces of the Former Hell.

Spiritual change is still allowed. Spiritual damage is not.
Souls can remember things; it's how Earthbound Ghosts are retained, so that fixes the memory deal.
They can still have changes of ideas (like how Kaguya and Mokou are slightly less murderous at each other after Reimu helps them settle to a sort-of conclusion) and so on.

After EVERY on of Mokou's spell cards, you see that big flashy rainbow explosion meaning "enemy has suffered impairing damage", which you normally only see once you beat a person's FINAL spell card. When they would normally give up from being hurt too hard.

Eirin seems to have spent most of the time on the moon between the establishment of the Lunar Capital and the Tale of the Bamboo Cutter. In an unusual adherence to legend from ZUN's side, there is little trace of Eirin-like characters in mythology during that period.

Chang'e (Chang'o) exists in Touhou canon, as she's the whole reason the lunar kingdom exists. As with all legends the dates are unclear, but the legend of Chang'e dates from at least 2000 BC.
Qibo, the royal doctor of the Yellow Emperor's court, is said to have been taught medicine by a celestial being - namely one with an inifitely prolonged lifespan. While those were both male, we all know Japanese culture isn't really that picky when it comes to the gender of legendary characters. 2400 BC.
There are others, but that's about as far back as it goes without becoming too far fetched.

They all typically have a concussion or two. Regardless, typically they end at the point where they think continuing would threaten their life. Since Mokou continues a long, long way past that first spell card... She would probably be dead at least a few times over.

Research of magical theory and medicine, more rather. One can research a "mythical" item, knowing the magics that work it. She probably did not, however, know of Kaguya's Eternity Manipulation.
